You are in fact allowed to use the same major codes under different divisions e.g.

• Division 1000
  • Major 01
  • Major 02
  • Major 03
• Division 2000
  • Major 01
  • Major 02
  • Major 03

So there should not be any problems with importing these in. Could you paste some sample lines that were not imported so that we can investigate this further?
